Rat cages should be cleaned at least weekly, and completely broken down and disinfected at least every two months. Rat urine is corrosive (as it is for all mammals) and can eat through the anodized powder coating used for most cages.

If this is a newer cage, then it would seem to be a manufacturing defect and should be eligible for replacement. New or old, however, the rust is toxic to rats and the cage should be replaced as soon as possible.

You might look through the phone book for a metal fabricator that can dip and refresh the coating, though it may prove more expensive than just replacing the cage.
